On one of my systems, I have net-misc/networkmanager-0.8.1 masked (to prevent a dhcp bug) but not gnome-extra/nm-applet-0.8.1, and then, emerge skips nm-applet as it should:
# emerge -avuDN world

But the situation crashes when a different dependency problem appears, for example, when I drop "avahi" USE flag from my make.conf I get the following wrong message:

# emerge -avuDN world

These are the packages that would be merged, in order:

This is wrong since nm-applet/networkmanager masking is not the root of the problem and, to find the real problem, I need to manually mask nm-applet also and, finally, I am able to see the real problem:

# emerge -avuDN world

This is the error that should have shown at start, not a wrong one pointing to a problem with nm-applet

Maybe you've hit the backtracking limit. Can you try with --backtrack=20 or something like that? There is also more advanced backtracking support in >=portage-2.2_rc90, so you may want to test with that in addition to the latest portage-2.1.x release.
