After upgrading from texlive-2008 to texlive-2009 I discovered that everytime I run XeLatex it throws up the warning:
** WARNING ** Could not open config file "dvipdfmx.cfg"  
No matter what the source file is.

The warning appears to be harmless and the pdf output is generated without problems.  It is however an irritation.

Upon closer examination I noticed than that this warning is emitted by xdvipdfmx which presumably is called by XeLaTeX (all are parts of texlive-core).
No dvipdfmx.cfg file is installed by texlive-core-2009 (or -r1)

This configuration file is found in the package  app-text/dvipdfmx

The problem is solved by emerging app-text/dvipdfmx and creating the link
ln -s  /etc/texmf/dvipdfm/dvipdfmx.cfg /usr/share/texmf/dvipdfmx/dvipdfmx.cfg
(the dvipdfmx ebuild puts dvipdfmx.cfg in the wrong place and xdvipdfmx cannot find it)
and then running:  texmf-update.

Try with dvipdfmx-20100328-r1.

I can report that the problem is solved with dvipdfmx-20100328-r1 and the symlink is created in the corect place.

It would be wise, however, to add dvipdfmx to the dependencies of texlive-core otherwise the warning will percist.

I think it should be added to the deps of xdvipdfmx, not of texlive-core, since (if I understand this thread correctly) xdvipdfmx needs dvipdfmx's config files and doesn't provide its own.
