sci-libs/hdf5-1.8.* are not backward compatible with the 1.6 API. Please add a separate slot for these versions. After upgrading to 1.8.3, many dependent packages (e.g., octave with the "hdf5" USE flag) can no longer be recompiled.

AFAIK the taken course of action is to apply -DH5_USE_16_API to HDF5-1.8 where needed and wait for the upstream to migrate (see bug #279615 )

However I would be grateful if you could file a bug regarding specific packages failing with HDF5-1.8, like in bug #275382 (octave-3.0.x)
Patches for octave-3.2.x are waiting for upstream approval:

Hi Evgeny,

Thanks for your report and we won't be slotting hdf5.
As Kacper suggested, if you notice a broken package
(there shouldn't be too many) please file a bug and
we'll fix it.
