It seems that when you emerge --skip-first, portage aborts the entire resume if the skipped entry is a dependency of another entry in the resume list. Not a Prefix problem, I've seen this on non-Prefix as well. This issue is really annoying me by now, because it prevents a proper update of @world since months. This seems close enough to bug 374583 to mark as a duplicate.
