I have "require_repoconfig : No" in my /etc/layman/layman.cfg (/etc/portage/repos.conf/layman.conf deleted). After each layman update I see a new layman.conf in /etc/portage/repos.conf with overlays list. I think layman-updater should consider in require_repoconfig option of layman.cfg. Another way - suppress or delete pkg_postinst from layman ebuild.
