On one of my systems, I have net-misc/networkmanager-0.8.1 masked (to prevent a dhcp bug) but not gnome-extra/nm-applet-0.8.1, and then, emerge skips nm-applet as it should: # emerge -avuDN world ... !!! Still the same with 2.1.9.x
Maybe you've hit the backtracking limit. Can you try with --backtrack=20 or something like that? There is also more advanced backtracking support in >=portage-2.2_rc90, so you may want to test with that in addition to the latest portage-2.1.x release.
