You _must_ run revdep-rebuild as instructed by the ebuild:

<snip>
        einfo "PLEASE PLEASE take note of this"
        einfo "Please make *sure* to run revdep-rebuild now"
        einfo "Certain things on your system may have linked against a"
        einfo "different version of com_err -- those things need to be"
        einfo "recompiled. Sorry for the inconvenience"
</snip>

I dont think this bug is resoved, now 3 month later i have the same problem and
i emerge all 4 weeks. The solution with the "message" is very bad. A emerge
world take more than 15 hours on a slow maschine and by the tonns of output it
is not possible to see the message in runtime. After the emerge - using always
screen on remote mashine - its to late..... and now?

Bugs like this let me think about changing to another - not so time intensive -
distributions... this bug will cost me one day work now :-(
