If it is not allowed to set USE and VIDEO_CARDS it would be great, if portage warns about this. That's precisely why we've deprecated setting it in make.conf, in favor of the more predictable behavior of package.use.
The handbooks still says to set VIDEO_CARDS in make.conf. The meaning is not necessarily clear due to interaction with USE. The behavior in make.conf is actually different from profile make.defaults. Here's another unclear example for LINGUAS: https://wiki.gentoo.org/wiki/Localization/Guide#LINGUAS
