I tried re-emerging sys-devel/autoconf-2.59-r6, but that didn't help.
If I can provide you any more information or do tests, tell me so.

It should be fixed right now, I've told autoreconf to install missing files, as it seems on some auto* combinations it doesn't find them as it wants. If it's not fixed, feel free to reopen.
