Run `equery list xorg-x11` -- equery's part of gentoolkit.
I also noticed this behavior on stage1 install. I certainly didn't have xorg-x11 installed.

Sorry, the update must have bounced from my mailbox. Run equery on what? The machine with the problem now has xorg installed.
