This was briely mentioned in <a href="http://bugs.gentoo.org/show_bug.cgi?id=78794">bug 78794</a> but apparently not addressed in this ebuild update.
When apps are openned on a specific desktop, they always appear on desktop one of the pager. Not until you move the window to desktop one and then back to the desired desktop do they appear properly in the pager.

it has been reported upstream already and there is supposedly a patch in the works.
