Looks like this database contains variable data. /usr/share is meant for arch independent static data. For that reason I think this variable database should go into /var/lib/geoip or something like that. If that's a problem, a softlink should be able to do the trick ;)
Other than that, it beats me 1. why I first have to read the script to find out the option -f is needed when running the script for the first time. 2. why a (monthly?) cronjob isn't installed to update the database on a regularly base. but then again, there might be a good reason, I just don't see it yet ;)
Lots of files in /usr/share are dynamically updated at run time. If you want to have that changed for dev-libs/geoip in particular, then you will need to bring that upstream.
