I'm having trouble reading your log. Is it in some strange (not utf8) encoding?
Disregard that, I see it's a .txz, but a 400k log is probably okay to just attach uncompressed. AFAIK the bugzilla only starts whining at 1M.

Looks like you disabled xcos. Can you try to rebuild with xcos enabled? (USE=xcos emerge scila). It should fix the issue. The missing files messages are harmless.
building with USE="xcos" worked.
If USE="-xcos" does not build, maybe the ebuild should just hard enable the flag for now? Or at least IUSE="[...] +xcos"
scilab-5.4.0 is not in the overlay anymore. The most recent version is scilab-5.5.2.
