I can reproduce this if I have scilab-5.3 installed. For some reason, when building the docs, it uses the existing version instead of the new version in the build directory, I need to investigate this some more. As a workaround you can do emerge --unmerge scilab to remove version 5.3 before emerging scilab-5.4.0.

I've filed bug #12233 upstream http://bugzilla.scilab.org/show_bug.cgi?id=12233. Hopefully they'll come up with a better solution than just removing previous scilab versions.

Turned out it was already fixed upstream. I've backported a patch and pushed it to the science overlay.
