yesterday I've been hit by both linking and compilation issues: libGL.so was not found on my system by programs such as mplayer and recompilation failed because headers were not found.
I've tried everything I could think of, arriving to uninstall nvidia-drivers, mesa, eselect-opengl, reinstalling mesa only and so on.
basically, eselect opengl set xorg-x11 was uneffective and I resolved to build the required symlinks by hand; after that all worked.
I didn't digged further, only a strace of eselect that shown no sign of any of files/libs needed to be linked in output.
I don't know if this is a fault only for my system or happens to others.
(no, /usr/lib64 is not a symlink, it is /usr/lib to be a symlink to /usr/lib64 if someone asks :) )

make sure you've `emerge --sync && emerge eselect-opengl` first.  there was a bug in the amd64 profile.

Done that, several times actually. 
When this bug has been corrected? If this happened in the last 12 hours probably I missed it...

I think I have the same problem (and bug #359973 may derive from this). I have sync'ed and emerged eselect-opengl several times since yesterday, but still it doesn't work.

SpanKY, can you please elaborate a bit more on this bug in amd64 profile and tell us how it breaks eselect-opengl?

My X is broken at the moment.

Same problem for me (/usr/portage/profiles/default/linux/amd64/10.0/desktop/gnome profile):

Same here (KDE profile, though). I ended up adding the lib64 part to the LDPATH line in /etc/env.d/03opengl and this fixes X and compilation issues, but the change does not "stick": each time I run "eselect opengl set [something]" it only changes the symlinks in /usr/lib32 and LDPATH only has the lib32 part.

I tried sourcing /usr/share/eselect/libs/multilib.bash on this system and on a "healthy" one (which does not have the eselect-opengl problem and works as expected) and I get:
faulty # list_libdirs
lib lib32 
healthy # list_libdirs
lib lib32 lib64

So I think this is a symptom, rather than a disease: in fact if I check /etc/env.d/04multilib on the faulty system it yields LDPATH="/lib32:/usr/lib32:/usr/local/lib32:/lib:/usr/lib:/usr/local/lib", while on the healthy systems it is LDPATH="/lib64:/usr/lib64:/usr/local/lib64:/lib32:/usr/lib32:/usr/local/lib32:/lib:/usr/lib:/usr/local/lib"

Now the questions are: how did it get changed? How to put it back into place?

1) b0rken baselayout-2.0.2 update
2) emerge -1 baselayout

Now everything is back in working order.

Thanks, it fixed my system too. I also had to do "eselect opengl set nvidia"
