If I have more than one kernel installed (e.g. gentoo-sources and developer 
kernel 2.6) and want to emerge the nvidia-kernel for the second one (kernel 
2.6) , it unmerges the kernel-module for the first one (gentoo-sources). 
The nvidia-kernel should be emerged/unmerged as per kernel, don't know, how to 
do this. Maybe the same problem exists with other kernel-modules (alsa, etc.)?

NVIDIA-kernel should slot things. Merge for different kernels *when running
those different kernels*...
