in gentoo prefix 
"emerge blas-atlas" apparently wants to install stuff into /etc instead of
$EPREFIX/etc 

Here are my symptons:

my eselect was to old 
emerge eselect 
solved the problem for me. (see also  #277849 for a similar issue).
