dev-python/numarray is not developed upstream anymore and is slowly being replaced by numpy, and numarray is buggy with python-2.5 (bug #191240).

So we should get numarray all dependent packages checked.
Here is a list of affected packages with possible resolutions:

dev-lang/gdl: work with upstream (sci)
dev-python/cgkit: do we need this package? (python)
dev-python/matplotlib: cleanup, already numpy ready (sci,python)
dev-python/pyfits/pyfits: cleanup, already numpy ready (sci)
dev-python/pyqwt/pyqwt: should bump to 5.0.x, bug #175657 (python)
dev-python/pytables: should bump to 2.0.x, bug #196062 (python)
dev-python/visual: work with upstream (python)
sci-libs/libscigraphica: remove, package buggy and unsupported upstream (sci)
sci-visualization/hippodraw: bump, work with upstream (sci)
sci-visualization/veusz: fix 1.0, does not need numarray anymore (sci)

cgkit will be a optional dependence for media-gfx/k3d-0.7.4.0 (I just need to polish the ebuild and submit it). In fact, according to http://cgkit.sourceforge.net/doc2/externaldeps.html cgkit does not depend on numarray. And according to http://pyopengl.sourceforge.net/documentation/installation.html pyopengl don't depend on numarray, but on numpy, but pyopengl does not have a USE flag for it. I have no access to a gentoo box, so I have to rely on what different projects wrote on their website. I will try to submit an updated ebuild for pyopengl later this week.

cgkit is now numarray free
Here is an update. 

Packages with numarray in old versions, but with these versions numarray free:

dev-python/pyfits-1.3 (being stabilized bug #223257)
dev-python/pytables-2.0.2 (being stabilized bug #223273)
dev-python/visual-4.0_beta26 (still masked)
sci-visualization/veusz-1.0-r1 (being stabilized bug #223261)

Packages to work out:
dev-python/pyqwt: slot 4 needs a bump and stabilization to 4.2.3
dev-lang/gdl: upstream not ready
sci-visualization/hippodraw: check
sci-libs/libscigraphica: still to punt

Another update, numarray still appears in 4 other packages:

dev-python/visual-5.12 needs a fix for bug 271019
dev-lang/gdl still (even in 0.9_rc3) uses numarray (upstream seems almost dead)
dev-python/pytables-2.1 stabiliziation is problematic (in bug 223273)
dev-python/pyqwt-4.2-r1 has just-as-stable newer 5.1 version using numpy

Any other packages have been fixed.

Another update:

dev-python/visual-5.1{2,3} are waiting for stabilization of boost-1.41.0
dev-lang/gdl still (even in 0.9_rc3) uses numarray

(pytables and pyqwt now only have newer versions in the tree.)

dev-python/numarray has been masked for deletion.
