I just synced again and got no bad manifest...
it is probably your rsync mirror which has synced at the bad time when I was merging the ebuilds or perhaps you've been using my overlay ?

syncing again fixed this issue

are the rsync servers not providing a stable rsync copy to each client instead of syncing into the tree that is already shared to end users?

as in sync copy of portage dir from upstream then replace old with new

I guess that's because the sync happened when the file was being written on the server, so it was incomplete
