It may be possible to solve this problem by using package.mask to 
prevent one of those packages from being selected. However, it is also 
possible that conflicting dependencies exist such that they are 
impossible to satisfy simultaneously. If such a conflict exists in the 
dependencies of two different packages, then those packages can not be 
installed simultaneously.

I already noticed that they kept getting installed and then reinstalled alternately but I didn't have the time to care yet. Since a few days my emerge won't work anymore because now portage seems to have recognized that both want to be installed. 
From what i can tell by masking 3.10.2 is needed by gnome-python-bindings and 3.12.2 by gnome-2.16.1 directly. But masking either is not leading to a solution. 
I already searched the forum and google but I didn't find anything related so in all likelyhood this is a misconfiguration on my part. I just don't see what i could have done wrong. The only thing i think i changed prior to it breaking was switching from sysV init to initng but that should sit way below gtk i believe. 

What am I supposed to do? I can't update my system anymore.
