IMHO, this USE flag seems to be only specific to Biology Open Source and not to the whole Gentoo comunity, isn't it ?

That's not what make.defaults it for. Search gentoo-user mailing list for this discussion (and gentoo-dev ML as well). Also, if you don't use any apps that have IUSE="emboss", the default value is completely irrelevant to you.
