I finally solved the problem:
The ebuild for 'ntp-4.2.0.20040617-r3' (net-misc/ntp/ntp-4.2.0.20040617-r3.ebuild) is missing the patch 'ntp-4.2.0.20050303-rlimit-memlock.patch'. Updating the ebuild to include this fixed it.

Just thought that maybe this should be updated in portage.
