Upon initialization, Emacs now ignores settings in my ~/.emacs file, even when the config file is reduced to a minimum, e.g.,

(custom-set-variables
 '(tool-bar-mode nil))

It also gives the following error and warning upon startup:

require: Symbol’s value as variable is void: font-lock-reference-face
Package cl is deprecated

It seems that the installed /etc/emacs/site-start.el loads the site-gentoo, which in turn references font-lock-reference-face, so perhaps the problem is with the site-gentoo.

Try if running emacs-updater (from app-admin/emacs-updater) fixes the problem.

If it doesn't, please attach /usr/share/emacs/site-lisp/site-gentoo.el here.

Also, is your .emacs still ignored when you start Emacs with "emacs --no-site-file --no-site-lisp"?

I have the same problem here, but have not the suggested emacs-updater so far. 

Emacs 29.1 does not read my .emacs file nor does it open files from the 
command line. It starts emacs, but one has to open files from inside emacs. Also I could only work with the command line version, starting emacs -nw. The gui did not interpret keystrokes correctly. Ctrl was interpreted as Ctrl-Super, which made it unable to run C-f to open a file etc.

I also had problems getting the emacs --daemon to run, but which runs
if launched from inside emacs by evaluating (emacs-server)

Not having been able to resolve this lot of problems for now i am back to 
emacs 28.2.

As described before i also got the error message:

require: Symbol’s value as variable is void: font-lock-reference-face

I might try the emacs updater during the weekend.
Would be nice if updating would be smooth as it was for prior versions.

We can only do that if people both report bugs and work with us when we suggest things, so we can fix problems.

I've had no problems on any of my machines, and Gentoo is a broad church, so there can be configurations we have no idea exist sometimes that break.

Man, I will do that on the weekend. 

I am sorry, I have work to do, and my work is done at 95% in Emacs, so I can not afford running a potential broken emacs, that I tried to fix for 2 hours, before the weekend, nor rebuild all packages with emacs-updater, which will potentially brake a lot of things. 

I gave you the hint that I seemingly have the same problem as the other guy, now please be happy with that for the moment being.

This does at least some of the things specified in my ~/.emacs but gives a different error:

Please test if the problem still exist when you uninstall app-emacs/ess.

After unmerging the ess, the problem seems to have disappear, although I tested it only briefly.

I can confirm that unmerging app-emacs/ess solved the problem for me. 

Further emacs-29 does not work with Xmodmap. 

Using setxkbmap instead solved my problems with the Ctrl/Meta/Super key not working even though settings in .Xmodmap were unrelated to these.
