I believe the key line here is unpack pinentry-1.2.1.tar.bz2.sig: file format not recognized. Ignoring. On your machine it's unpacking pinentry-1.2.1.tar.bz2 because it does not recognize the .sig files.
The mirror you are using isn't updating anymore. Therefore portage fetches it from ${URL} and pinentry-1.2.1.tar.bz2.sig was updated 2 days after the release.
