I think this is because your /boot doesn't support symlinks.

The files could be copied instead of linked. All Raspberry Pi require vfat on /boot because of their special booting. Not to create the symlink and give a warning like "With /boot on vfat you need to copy the xen-x.y.z file to xen, xen-x, xen-x.y manually." would be a solution to me, too. How do other distribution handle this? I read, that xen might be faster then qemu's tcg. I want to try to get a virtual machine with x86/amd64 because of my binary printer driver. The printer was too expensive to buy a fully supported one.
Currently we only skip symlinks when the efi use-flag is set because efi is on fat fs.

In https://github.com/gentoo/gentoo/pull/23484 you can specify USE="-boot-symlinks" emerge -v app-emulation/xen, please test.
