I just realized the contents of "${W}"/seqan-seqan-v2.2.0/apps/ are not compiled and hence do not appear in "${W}"/seqan-2.2.0_build/ . Something with the cmake rules? Happens also with 1.4.2-r1.

Sorry, I thought @soap will find the problem in the ebuild, I assume it happened when SLOTs were introduced to the package.
