With gdal's use flags set to "armadillo aux_xml curl ecwj2k fits geos gif gml hdf5 jpeg jpeg2k mysql netcdf odbc ogdi opencl pdf perl png postgres python spatialite sqlite threads xls -debug -doc -java -mdb -ruby" I managed to get workbench installed. Surely you don't need all these. But, if the java flag is enabled I get a failure during the workbench compilation.
I've done a bit more testing and it turns out that the culprit for the compilation errors is actually the mdb USE flag on gdal. I've changed the dependency on mysql-workbench to sci-libs/gdal[-mdb] for now. I also think this is actually a gdal bug. When compiled with mdb, the resulting gdal.so file depends on jvm.so, but 'pkg-config gdal --libs' does not show this. Cc'ing gdal maintainer.
Can you reproduce the build failure with >=gdal-2.0.2[mdb]?

This appears to be fixed in gdal since gdal.so no longer links against jvm.so.
