See http://tinderbox.dev.gentoo.org/misc/rindex/dev-util/pkgconfig, bugs are getting fixed the wrong way by maintainers, --depclean stopped recently cleaning pkgconfig. I'm certain most of these do not need pkgconfig at runtime.

Fixing this in lapack-atlas-3.8.0 introduced a typo which leads to missing dependencies (e.g. eselect-lapack). There are now two DEPEND lines with the second overwriting the first. Not sure what was intended, so can't propose a patch. Sorry.
