klibc successfully emerged but:

 * Messages for package dev-libs/klibc-2.0.4-r3:
 * 
 * Installation of a symlink is blocked by a directory:

 *   '/usr/lib64/klibc/include/linux.backup.0001'

According to the timestamps, the blocking directories were all installed back when I emerged dev-libs/klibc-2.0.4-r2. 
The directories appear to be empty. 
I am guessing that the proper way to fix the system is to remove the directories and put the symlinks instead.
