Oddly enough, I'm having the same issue... and no weird files systems. No it doesn't (src_install != merge). Going by the log this seems to be an issue wih the documentation target in the Makefile. Dropping CC then, readd if you can point out where portage screws up. I'm having the same issue (db & java package) on JFS filesystem. I moved the PORTAGE_TMPDIR to a nfs mount, because no other space was available, and now it works. It was solved, at least it looks like so, by switching to gcc-3.3.6 and then recompiling. same problem here while emerging update of glibc (glibc-2.5-r2)!

local file system: jfs
after switching PORTAGE_TMPDIR to nfs emerge is running smoothly!
Is this a problem of jfs or of portage?
