Your logs show that gnome-terminal is getting installed correctly. Maybe it's the documentation viewer that's causing the problems. What version of yelp do you have installed in your system? As a side note, the fact that this is not reproducible and you use a non-supported portage overlay strongly suggest that this might be a local problem.
