I have found five undocumented USE flags, that is to say local and global USE 
flags that are not described in use.desc and use.local.desc:

portage/games-fps/doom3/doom3-1.3.1302.ebuild cdinstall
portage/net-dialup/isdn4k-utils/isdn4k-utils-3.7_pre20050626.ebuild eurofile
portage/net-dialup/isdn4k-utils/isdn4k-utils-3.7_pre20050626.ebuild ipppd
portage/net-dialup/isdn4k-utils/isdn4k-utils-3.7_pre20050626.ebuild isdnlog
portage/sys-libs/uclibc/uclibc-0.9.27-r1.ebuild pregen

Reproducible: Sometimes
Steps to Reproduce:
emerge euses 1.2 <http://www.xs4all.nl/~rooversj/gentoo/euses-1.1.ebuild> and 
execute the attached shell script <useflagger.sh>.
Actual Results:  
After a while, the scripts produced the output shown above. I checked each of 
the use flags manually.


Some USE flag descriptions may have been added to the use.[local.]desc files in 
Portage after I last synced (i.e. some 9 hours ago).

huh, isdn4k-utils was already fixed: 
  
net-dialup/isdn4k-utils:ipppd - Build the (ISDN) PPP daemon for synchronous PPP  
for ISDN connections
