The stage3 I used has a mismatch of the users in /etc/shadow and /etc/passwd
files. The stage was downloaded from
http://www.las.ic.unicamp.br/pub/gentoo/releases/x86/2005.0/stages/i686/stage3-i686-2005.0.tar.bz2
This is an official mirror in Brasil.
I don't know what consequences this can have on a system, but I know, this should
not happen.

Actually, that is quite common and has exactly zero side-effects.  A shadow
entry is only required for a user that actually has a password set.
