update-modules merge ALL files in /etc/modules.d, including the backup ones. 
For example, if you edit /etc/modules.d/EXAMPLE with emacs, you have 
/etc/modules.d/EXAMPLE and /etc/modules.d/EXAMPLE~, and update-modules will 
merge both.
