Don't metter where you put the mozilla plugins, it don't find them.
could you maybe provide a little more information ? maybe some logs or strace's or what plugins you're trying to use or something ... the current information doesnt really help
I emerge netscape-flash, and verify that ShockwaveFlash.class and libflashplayer.so are in the /usr/lib/mozilla/modules but when I go to Help->About Plug-ins menu, the mozilla shows the plugins page with no plugins. The same happens with: npflash.so, raclass.zip, nppdf.so and rpnp.so.
You merged mozilla with "gtk2" in your USE. It is not documented as experimental and "might break stuff" for nothing. Do: # USE=-gtk2 emerge mozilla

Flash at least seems to work with mozilla-1.2 and gtk2. Closing this.
