When qpopper (4.0.5-r1 in this case) is emerged with the 'pam' USE flag, it overwrites the /etc/pam.d/pop3 from mailbase with its own. When a client tries to login via POP3, they get:

iT2 log # nc localhost 110
+OK Qpopper (version 4.0.5) at iT2 starting.  <12418.1108476881@iT2>
USER agaffney
+OK Password required for agaffney.
PASS blah
-ERR [AUTH] PAM authentication failed for user "agaffney": Module is unknown (28)
+OK Pop server at iT2 signing off.

There is a 1-2 minute delay between the PASS command and the ERR response. Replacing /etc/pam.d/pop3 with the one from mailbase allows it to work immediately without reemerging. This is on ia64, but that probably doesn't matter.

Thanks for reporting. We are trying to get all pop/imap servers to remove their own pam.d/ files and depend on >=net-mail/mailbase-0.00-r8. Latest qpopper version  (i.e. -r2) has this dependency and works fine with new mailbase packages.
