I'm having same problem ... using stage3 pentuim3 install no CFLAGS changed .. after reboot emere xorg-x11 same error on applying patch. I've changed KEYWORD to ~x86 .. still same problem.

Version 2.5.9 of patch Sorry. But I have sort of lost the patience and upgraded to the (currently for x86 still) unstable version x11-base/xorg-x11-6.8.2-r1. The upgrade was without problems and seems to work fine.
As of today 6.8.2-r1 is stable for x86, which would appear to solve the problem. As a side note, I cannot recreate the problem with Patch 2.5.9.
