Currently, ebuilds in PORTDIR_OVERLAY show up as yellow (i.e. "packages not in portage"), where 
they should be green ("packages in portage"), at least in my opinion.

they really are not in portage, if you consider portage to be what is officially
in portage. PORTDIR_OVERLAY is strictly a local thing, and one's local portage
will be different from another's

Hrm... this can be added pretty easily whenever I get proper access to
gentoolkit module on CVS, Karl can ya help me out sometime?

dep-clean dead.  use "emerge -p depclean" now a portage feature.
