all those cfg files ... they existed _before_ your `emerge unmerge wine` right ? many of those files have nothing to do with wine ... is this the first time you've run `etc-update` ? if not, did you run an `emerge -u world` or `emerge -u system` recently without running etc-update afterwards ?
