I updated webmin and now i can't get in because my browser says it has an invalid certificate with the same serial number as another certificate. I can't find where the certificate is located and i've no idea how to generate a new one.

In the meantime I've masked app-admin/webmin-1.170-r2, emerged 
app-admin/webmin-1.160, restored /etc/webmin from a backup and it's 
working again.

Hmmm, this is very strange.  On all three machines I unmasked webmin-1.170-r2 and tried again.  Where the original emerge had generated loads of changed files for etc-update, this time there were 2 for the first box, 3 for the second and 7 for the third:
Box 1:
  /etc/webmin/miniserv.pem
  /etc/webmin/module.infos.cache
Box 2:
  /etc/webmin/miniserv.pem
  /etc/webmin/module.infos.cache
  /etc/webmin/sshd/config
Box 3:
  /etc/webmin/miniserv.pem
  /etc/webmin/module.infos.cache
  /etc/webmin/heartbeat/config
  /etc/webmin/htaccess-htpasswd/config
  /etc/webmin/jabber/config
  /etc/webmin/sshd/config
  /etc/webmin/webalizer/config

I did a -5 on etc-update, restarted webmin and everything works normally.

The certificate is /etc/webmin/miniserv.pem

This is still a problem for me, and I have no idea how to fix it. Can anyone give me any advice?

Well, chances are you've lost the old cert, so you're going to have to tell your web browser to accept tht new one.
