webapps-config -I -h server  phpwebsite  0.9.3_p4-r2
and
Warning

arent copied from /usr/share/...../0.9.3_p4-r2

most of the files  in themes/ downwards arent copied across ( although the directories are)

please test with 0.10.1 and reopen if problem persists.
