both of these dirs are owned by root:root which causes amavisd-new to die silently, even though startup script shows it started OK.

Reproducible: Always
Steps to Reproduce:
1. # emerge amavisd-new
2. # /etc/init.d/amavisd start

Actual Results:  
 * Starting amavisd-new...       [ ok ]
# tail /var/log/mail.log
Dec 10 22:06:21 serwer amavis[19621]: TROUBLE in pre_loop_hook: TEMPBASE is not
writable: /var/run/amavis at /usr/sbin/amavisd line 4935.
(chowned to amavis:amavis, another try)
 * Starting amavisd-new...       [ ok ]
# tail /var/log/mail.log
Dec 10 22:48:39 serwer amavis[19762]: TROUBLE in pre_loop_hook: QUARANTINEDIR
directory not writable: /var/virusmails at /usr/sbin/amavisd line 4942.

Expected Results:  
proper startup of the amavisd

New version of amavisd-new has just been marked stable on x86, which should fix permissions on these directories during install. Please let us know if it helped.
