The skey binary from vanilla skey-1.1.5 could be invoked as convenience link, e.g. "otp-md5", which used the respective hash function. This way, one could simply cut and paste the S/Key prompt, e.g. "otp-md5 98 xyz7654321", and execute it as command line. Unfortunately, this functionality has been removed in the Gentoo version. The attached patch will enable it again. The ebuild should then hardlink skey to otp-md4, otp-md5, and otp-sha1. (Alternatively, one could implement otp-md5 etc. as shell scripts, calling skey with the -t option.)
