I've hit this same problem.
from $DOCDIR/README: <QUOTE> E. REQUIREMENTS =============== ... * PDFBox 0.7.2 or 0.7.3. However, PDFAnnotExtractor does not work with the recent versions of PDFBox, currently only the older versions 0.7.2 or 0.7.3 are supported. The older versions are available at SourceForge: http://sourceforge.net/project/showfiles.php?group_id=78314 </QUOTE> So reasonable near-term options basically are: DEPEND-block pdfbox, back-port pdfannotextractor, beg/plead for upstream pdfannotextractor back-port, vendor pdfbox, SLOT pdfbox, attempt to excise pdfannotextractor from the pdftex dependency tree, or various combinations of the above.

/etc/portage/patches/dev-tex/pdfannotextractor-0.1l-r1/ I don't know if this is correct, but it worked for me. Pdfannotextractor's source code, without patches, appears to be looking for pdfbox in the wrong path.
OK, then maybe it is back-porting :) Thanks, Maurizio, those worked, at least to get the package building... anyone actually know how to test whether it actually works? Interesting how often Gentoo puts me in a situation like this, trying to fix some package even though I have no idea what the heck it does :)
same issue, just build texlive with -pdfannotextractor
Should be fine after sync with gentoo.git happened.
