I've purchased a Canon PIXMA MG3650 and am keen to get it working with CUPS.

Came across https://wiki.gentoo.org/wiki/Canon_Pixma_Printer and have successfully emerged =net-print/cnijfilter-4.10-r2 from the Bar overlay under ~amd64.

The MG6350 isn't listed as a CANON-USE flag though so no ppd pulled in, and the original bug listed on the Wiki #130645 has recent discussion detailing that =net-print/cnijfilter2-5.* are now in Portage, so I switched to those (=net-print/cnijfilter2-5.40) but no PPD for the MG3650.

I have the same model of printer.
You need cnijfilter2.
The related ppd file, if I remember well, is the canonmg3600

Had some time to look at this, went through CUPS WebUI and have tried ipp, http and https protocols, both with "Canon MG3600 series Ver 5.30 (en, de, fr, zh, ja)" driver that came with =net-print/cnijfilter2-5.40 but no joy.

Decided to install =net-print/gutenprint-5.2.13 and give the "Canon PIXMA MG3650 - CUPS+Guttenprint v5.2.13" driver/PPD a whirl but no dice either.   For the jobs it gets to the following state (repeatedly under different protocols ipp/http/https/...

The printer is definitely connected to the network (albeit via WiFi) as the router (running LEDE) lists its MAC address and tells me the IP address (now set statically) and from and Android phone using Fing (https://www.fing.io/) it too finds the printer on the network.  Although a service scan from Fing doesn't reveal any ports being open?

One possible source of confusion is that I've a router and a powerline WiFi repeater but everything else on the network (phones/tablets/chromecasts/RaspberryPis) aren't bothered/affected by this and as I wrote above even if the printer is connecting to the WiFi repeater the router is assigning it an IP address.

Any pointers to resources on troubleshooting printer issues would be very much appreciated.

It is sad to read that you have problems with the driver. The situation seems to be a bit more complicate and requires some analysis.
We can not help you efficiently via bug tracker. The bug tracker aims rather on specific problems in .ebuilds and less on individual systems. 

I have had very good experience on the gentoo IRC [1] with questions like this. Of course there are also forums and mailing lists [2,3].
Please document your findings finally on the wiki.
I hope you understand, that I will close the bug here therefore and wish you good luck on one of the mentioned channels [4].
Please reopen the ticket in order to provide an indication for an specific error in an ebuild or any gentoo related product.

Completely understand that bug tracker isn't the place to resolve this and will be jumping on the forums to troubleshoot.

Will document what works and add to Wiki if I get a solution.
