kdewebdev-3.3.0-r1 (seems to be a part of the kde release to me, judging from the versioning, the dependency of the kde-3.3.0.ebuild of it, and its location in "kde-base")
installs into /usr instead of /usr/kde/3.3

./configure of that package is called with --prefix=/usr, but I have no idea how/why this happens, the ebuild looks like all those other kde-base ebuilds to me (also inheriting "kde-dist")

Nope, it was never added as a base package in kde-functions.eclass

It should be fixed now, and will propogate through after re-emerges.  Thanks for the report.

The problems is that kdewebdev isn't defined in kde-functions.eclass

This patch will fix it.
