My Portage branch that is still waiting for review says:

 * QA Notice: .desktop files with MimeType= were found installed
 * but desktop mimeinfo cache has not been updated:
 *   /usr/share/applications/xdvi-xdvik.desktop
 * Please make sure to call xdg_desktop_database_update()
 * in pkg_postinst() and pkg_postrm() phases of appropriate pkgs.

Then make your portage branch do that automatically like we already do for info db, man db or ld.so.cache; it's not different here

This is planned for a future EAPI. Until then, you have to do with the eclasses.
