In a Prefix installation on Mac OS X Sierra, =dev-libs/glib-2.50.2 fails to build; the configure phase aborts after failing to find libintl.h, even though both libintl and gettext are installed.

Hmmm, this one fails on macOS Sierra during bootstrap, but on class declarations, which are likely because we need llvm-3.9 for this.

It is a problem though, left or right.

Ah, yes, after upgrading to Sierra, I ran into that problem with the then-current version of this package (and also app-editors/gvim), and worked around it by using package.env to set CC and CXX to use the host compiler (/usr/bin/clang and /usr/bin/clang++ respectively). I should have mentioned that, but had forgotten setting it up in package.env by the time this new version showed up as an upgrade candidate.

The use of llvm-3.9 should help here

Indeed; now that llvm-3.9.0-r1 and 3.9.1 are unmasked in my Prefix, glib-2.50.2 seems to build fine.
