Since Eclipse 3.0 was way too unstable for me to use I tried building 2.1.3 but it failed. I'm using dev-java/ibm-jdk-bin-1.4.2 on a PPC (7447). I've done a few more tweaks to -r5, so you may want to try again. However, in both the logs, the apparent reason for the failure is the lack of memory. I suggest you either buy more RAM or up the swapspace. On x86, the compilation requires approx 1GB of RAM. On PPC, it may be more. If you can verify that this is not a RAM problem, please reopen, and I'll certainly investigate further.
