Created attachment 425366 [details, diff] gcl-2.6.12-emacs-default-el.patch default.el should not be installed at all on a Gentoo system, neither in / (obviously) nor in emacs' site-lisp directory. Attached patch should (after eautoreconf) prevent installation of the file. Note that this is a quick and dirty approach which cannot be sent upstream. To be suitable for upstream inclusion, more work would be required, like adding a configure option for the file's location.
I cannot reproduce the problem: gcl-2.6.12 has not installed /default.el on both my ~amd64 and ~x86 boxes. However, I cannot re-emerge gcl now, probably this is because of the upgrade to gcc-5.3. I'm filing a separate bug #574652.
OK, I've finally fixed building gcl-2.6.12 with gcc-5.3 (many thanks to the upstream). I still don't confirm the current problem: gcl-2.6.12 does not install /default.el on my computers (1 64-bit and 1 32-bit).

I guess having --enable-emacsdir=/usr/share/emacs/site-lisp/gcl regardless of USE=emacs isn't helping.

Two patches are available which you haven't yet commented on and you're still trying to reproduce the issue without actually using an environment (USE flags, whether app-editors/emacs is installed) that reproduces the issue.
